Deadenylation rate is not a major determinant of RNA degradation in yeast
Abstract Gene expression and its regulation depend on mRNA degradation. In eukaryotes, degradation is controlled by deadenylation rates, since a short poly(A) tail is considered to be the signal that activates decapping and triggers mRNA degradation. In contrast to this view, we show that global stability of mRNAs can be explained by variations in decapping speed alone. Rapid decapping of unstable mRNAs, for example, allows little time for deadenylation, which explains their longer than average poly(A) tails. As predicted by modeling of RNA degradation kinetics, mRNA stabilization in the absence of decapping led to a decrease in the length of the poly(A) tail, while depletion of deadenylases only increased the tail length. Our results suggest that decapping activation dictates mRNA stability independent of the deadenylation speed.One-Sentence SummaryUnstable mRNAs are characterized by rapid 5’ cap removal, independent of a prior shortening of the poly(A) tail.

ABSTRACT This study investigates the importance of the structural context in the formation of a type I/II A-minor motif. This very frequent structural motif has been shown to be important in the spatial folding of RNA molecules. We developed an automated method to classify A-minor motif occurrences according to their 3D context similarities, and we used a graph approach to represent both the structural A-minor motif occurrences and their classes at different scales. This approach leads us to uncover new subclasses of A-minor motif occurrences according to their local 3D similarities. The majority of classes are composed of homologous occurrences, but some of them are composed of non-homologous occurrences. The different classifications we obtain allow us to better understand the importance of the context in the formation of A-minor motifs. In a second step, we investigate how much knowledge of the context around an A-minor motif can help to infer its presence (and position). More specifically, we want to determine what kind of information, contained in the structural context, can be useful to characterize and predict A-minor motifs. We show that, for some A-minor motifs, the topology combined with a sequence signal is sufficient to predict the presence and the position of an A-minor motif occurrence. In most other cases, these signals are not sufficient for predicting the A-minor motif, however we show that they are good signals for this purpose. All the classification and prediction pipelines rely on automated processes, for which we describe the underlying algorithms and parameters.

Chondrodysplasia with multiple dislocations: comprehensive study of a series of 30 cases.
The group of chondrodysplasia with multiple dislocations includes several entities, characterized by short stature, dislocation of large joints, hand and/or vertebral anomalies. Other features, such as epiphyseal or metaphyseal changes, cleft palate, intellectual disability are also often part of the phenotype. In addition, several conditions with overlapping features are related to this group and broaden the spectrum. The majority of these disorders have been linked to pathogenic variants in genes encoding proteins implicated in the synthesis or sulfation of proteoglycans (PG). In a series of 30 patients with multiple dislocations, we have performed exome sequencing and subsequent targeted analysis of 15 genes, implicated in chondrodysplasia with multiple dislocations, and related conditions. We have identified causative pathogenic variants in 60% of patients (18/30); when a clinical diagnosis was suspected, this was molecularly confirmed in 53% of cases. Forty percent of patients remain without molecular etiology. Pathogenic variants in genes implicated in PG synthesis are of major importance in chondrodysplasia with multiple dislocations and related conditions. The combination of hand features, growth failure severity, radiological aspects of long bones and of vertebrae allowed discrimination among the different conditions. We propose key diagnostic clues to the clinician.

Argonaute (Ago) proteins associate with microRNAs (miRNAs) to form the core of the RNA-induced silencing complex (RISC) that mediates post-transcriptional gene silencing of target mRNAs. As key players in anti-viral defense, Ago proteins are thought to have the ability to interact with human immunodeficiency virus type 1 (HIV-1) RNA. However, the role of this interaction in regulating HIV-1 replication has been debated. Here, we used high throughput sequencing of RNA isolated by cross-linking immunoprecipitation (HITS-CLIP) to explore the interaction between Ago2 and HIV-1 RNA in infected cells. By only considering reads of 50 nucleotides length in our analysis, we identified more than 30 distinct binding sites for Ago2 along the viral RNA genome. Using reporter assays, we found four binding sites, located near splice donor sites, capable of repressing Luciferase gene expression in an Ago-dependent manner. Furthermore, inhibition of Ago1 and Ago2 levels in cells expressing HIV-1 led to an increase of viral multiply spliced transcripts and to a strong reduction in the extracellular CAp24 level. Depletion of Dicer did not affect these activities. Our results highlight a new role of Ago proteins in the control of multiply spliced HIV-1 transcript levels and viral production, independently of the miRNA pathway.

Benchmarking Data Sets for the Evaluation of Virtual Ligand Screening Methods: Review and Perspectives.
Virtual screening methods are commonly used nowadays in drug discovery processes. However, to ensure their reliability, they have to be carefully evaluated. The evaluation of these methods is often realized in a retrospective way, notably by studying the enrichment of benchmarking data sets. To this purpose, numerous benchmarking data sets were developed over the years, and the resulting improvements led to the availability of high quality benchmarking data sets. However, some points still have to be considered in the selection of the active compounds, decoys, and protein structures to obtain optimal benchmarking data sets.
