A framework for differentially-private knowledge graph embeddings
In this paper, we present a model which incorporates biomedical knowledge graph, graph embedding and deep learning methods for literature-based discovery. Firstly, the relations between entities are extracted from biomedical abstracts and then a knowledge graph is constructed by using these obtained relations. Secondly, the graph embedding technologies are applied to convert the entities and relations in the knowledge graph into a low-dimensional vector space. Thirdly, a bidirectional Long Short-Term Memory network is trained based on the entity associations represented by the pre-trained graph embeddings. Finally, the learned model is used for open and closed literature-based discovery tasks. The experimental results show that our method could not only effectively discover hidden associations between entities, but also reveal the corresponding mechanism of interactions. It suggests that incorporating knowledge graph and deep learning methods is an effective way for capturing the underlying complex associations between entities hidden in the literature.

HPRE: Leveraging hierarchy-aware paired relation vectors for knowledge graph embedding
Knowledge graphs exhibit a typical hierarchical structure and find extensive applications in various artificial intelligence domains. However, large-scale knowledge graphs need to be completed, which limits the performance of knowledge graphs in downstream tasks. Knowledge graph embedding methods have emerged as a primary solution to enhance knowledge graph completeness. These methods aim to represent entities and relations as low-dimensional vectors, focusing on handling relation patterns and multi-relation types. Researchers need to pay more attention to the crucial feature of hierarchical relationships in real-world knowledge graphs. We propose a novel knowledge graph embedding model called Hierarchy-Aware Paired Relation Vectors Knowledge Graph Embedding (HPRE) to bridge this gap. By leveraging the power of 2D coordinates, HPRE adeptly model relation patterns, multi-relation types, and hierarchical features in the knowledge graph. Specifically, HPRE employs paired relation vectors to capture the distinct characteristics of head and tail entities, facilitating a better fit for relational patterns and multi-relation scenarios. Additionally, HPRE employs angular coordinates to differentiate entities at various levels of the hierarchy, effectively representing the hierarchical nature of the knowledge graph. The experimental results show that the HPRE model can effectively learn the hierarchical features of the knowledge graph and achieve state-of-the-art experimental results on multiple real-world datasets for the link prediction task.

Knowledge Graph (KG) embedding approaches have been proved effective to infer new facts for a KG based on the existing ones–a problem known as KG completion. However, most of them have focused on static KGs, in fact, relational facts in KGs often show temporal dynamics, e.g., the fact (US, has president, Barack Obama, [2009–2017]) is only valid from 2009 to 2017. Therefore, utilizing available time information to develop temporal KG embedding models is an increasingly important problem. In this paper, we propose a new hyperplane-based time-aware KG embedding model for temporal KG completion. By employing the method of time-specific hyperplanes, our model could explicitly incorporate time information in the entity-relation space to predict missing elements in the KG more effectively, especially temporal scopes for facts with missing time information. Moreover, in order to model and infer four important relation patterns including symmetry, antisymmetry, inversion and composition, we map facts happened at the same time into a polar coordinate system. During training procedure, a time-enhanced negative sampling strategy is proposed to get more effective negative samples. Experimental results on datasets extracted from real-world temporal KGs show that our model significantly outperforms existing state-of-the-art approaches for the KG completion task.

Knowledge graph (KG) embedding aims to encode entities and relations into low-dimensional vector spaces, in turn, can support various machine learning models on KG related tasks with good performance. However, existing methods for knowledge graph embedding fail to consider the influence of the embedding space, which makes them still unsatisfactory in practical applications. In this study, we try to improve the expressiveness of the embedding space from the perspective of the metric. Specifically, we first point out the implications of Minkowski metric used in KG embedding and then make a quantitative analysis. To solve the limitations, we introduce a new metric, named Cycle metric, based on the oscillation property of the periodic function. Furthermore, we find that the function period has a significant influence on the expressiveness of the embedding space. Given a fully trained model, the smaller the period, the better the expressive ability. Finally, to validate the findings, we propose a new model, named CyclE by combining Cycle Metric and the popular KG embeddings models. Comprehensive experimental results show that Cycle is more appropriate than Minkowski for KG embedding.

Knowledge graph (KG) embedding is to embed the entities and relations of a KG into a low-dimensional continuous vector space while preserving the intrinsic semantic associations between entities and relations. One of the most important applications of knowledge graph embedding (KGE) is link prediction (LP), which aims to predict the missing fact triples in the KG. A promising approach to improving the performance of KGE for the task of LP is to increase the feature interactions between entities and relations so as to express richer semantics between them. Convolutional neural networks (CNNs) have thus become one of the most popular KGE models due to their strong expression and generalization abilities. To further enhance favorable features from increased feature interactions, we propose a lightweight CNN-based KGE model called IntSE in this paper. Specifically, IntSE not only increases the feature interactions between the components of entity and relationship embeddings with more efficient CNN components but also incorporates the channel attention mechanism that can adaptively recalibrate channel-wise feature responses by modeling the interdependencies between channels to enhance the useful features while suppressing the useless ones for improving its performance for LP. The experimental results on public datasets confirm that IntSE is superior to state-of-the-art CNN-based KGE models for link prediction in KGs.

A number of knowledge graph (KG)-based recommendation algorithms have been introduced; KGs enable users and items and their attributes to be treated in an integrated way and structural information to be captured through graphs. There are many variations of the KG based recommendation algorithms. Among them, KG embedding is often used, but doing this does not take advantage of the meta-path-level proximity between users and items. This paper presents a flexible framework combining random walk and KG embedding methods. The random walk model is formulated on the basis of the similarity between nodes revealed by the KG embedding. This enables the metapath level proximity of users and items to be efficiently utilized. Comparison testing demonstrated that the proposed framework performs better than random- walk-only methods and KG-embedding-only methods, and slightly better than the existing method we have extended.

Knowledge Graph (KG) embedding has attracted more attention in recent years. Most KG embedding models learn from time-unaware triples. However, the inclusion of temporal information besides triples would further improve the performance of a KGE model. In this regard, we propose ATiSE, a temporal KG embedding model which incorporates time information into entity/relation representations by using Additive Time Series decomposition. Moreover, considering the temporal uncertainty during the evolution of entity/relation representations over time, we map the representations of temporal KGs into the space of multi-dimensional Gaussian distributions. The mean of each entity/relation embedding at a time step shows the current expected position, whereas its covariance (which is temporally stationary) represents its temporal uncertainty. Experimental results show that ATiSE significantly outperforms the state-of-the-art KGE models and the existing temporal KGE models on link prediction over four temporal KGs.

Knowledge graph (KG) embedding aims to study the embedding representation to retain the inherent structure of KGs. Graph neural networks (GNNs), as an effective graph representation technique, have shown impressive performance in learning graph embedding. However, KGs have an intrinsic property of heterogeneity, which contains various types of entities and relations. How to address complex graph data and aggregate multiple types of semantic information simultaneously is a critical issue. In this article, a novel heterogeneous GNNs framework based on attention mechanism is proposed. Specifically, the neighbor features of an entity are first aggregated under each relation-path. Then the importance of different relation-paths is learned through the relation features. Finally, each relation-path-based features with the learned weight values are aggregated to generate the embedding representation. Thus, the proposed method not only aggregates entity features from different semantic aspects but also allocates appropriate weights to them. This method can capture various types of semantic information and selectively aggregate informative features. The experiment results on three real-world KGs demonstrate superior performance when compared with several state-of-the-art methods.

Recommending Analogical APIs via Knowledge Graph Embedding
Library migration, which replaces the current library with a different one to retain the same software behavior, is common in software evolution. An essential part of this is finding an analogous API for the desired functionality. However, due to the multitude of libraries/APIs, manually finding such an API is time-consuming and error-prone. Researchers created automated analogical API recommendation techniques, notably documentation-based methods. Despite potential, these methods have limitations, e.g., incomplete semantic understanding in documentation and scalability issues. In this study, we present KGE4AR, a novel documentation-based approach using knowledge graph (KG) embedding for recommending analogical APIs during library migration. KGE4AR introduces a unified API KG to comprehensively represent documentation knowledge, capturing high-level semantics. It further embeds this unified API KG into vectors for efficient, scalable similarity calculation. We assess KGE4AR with 35,773 Java libraries in two scenarios, with and without target libraries. KGE4AR notably outperforms state-of-the-art techniques (e.g., 47.1%-143.0% and 11.7%-80.6% MRR improvements), showcasing scalability with growing library counts.

Computing knowledge graph (KG) embeddings is a technique to learn distributional representations for components of a knowledge graph while preserving structural information. The learned embeddings can be used in multiple downstream tasks such as question answering, information extraction, query expansion, semantic similarity, and information retrieval. Over the past years, multiple embedding techniques have been proposed based on different underlying assumptions. The most actively researched models are translation-based which treat relations as translation operations in a shared (or relation-specific) space. Interestingly, almost all KG embedding models treat each triple equally, regardless of the fact that the contribution of each triple to the global information content differs substantially. Many triples can be inferred from others, while some triples are the foundational (basis) statements that constitute a knowledge graph, thereby supporting other triples. Hence, in order to learn a suitable embedding model, each triple should be treated differently with respect to its information content. Here, we propose a data-driven approach to measure the information content of each triple with respect to the whole knowledge graph by using rule mining and PageRank. We show how to compute triple-specific weights to improve the performance of three KG embedding models (TransE, TransR and HolE). Link prediction tasks on two standard datasets, FB15K and WN18, show the effectiveness of our weighted KG embedding model over other more complex models. In fact, for FB15K our TransE-RW embeddings model outperforms models such as TransE, TransM, TransH, and TransR by at least 12.98% for measuring the Mean Rank and at least 1.45% for HIT@10. Our HolE-RW model also outperforms HolE and ComplEx by at least 14.3% for MRR and about 30.4% for HIT@1 on FB15K. Finally, TransR-RW show an improvement over TransR by 3.90% for Mean Rank and 0.87% for HIT@10.

Knowledge graph embedding methods learn continuous vector representations for entities in knowledge graphs and have been used successfully in a large number of applications. We present a novel and scalable paradigm for the computation of knowledge graph embeddings, which we dub PYKE . Our approach combines a physical model based on Hooke's law and its inverse with ideas from simulated annealing to compute embeddings for knowledge graphs efficiently. We prove that PYKE achieves a linear space complexity. While the time complexity for the initialization of our approach is quadratic, the time complexity of each of its iterations is linear in the size of the input knowledge graph. Hence, PYKE's overall runtime is close to linear. Consequently, our approach easily scales up to knowledge graphs containing millions of triples. We evaluate our approach against six state-of-the-art embedding approaches on the DrugBank and DBpedia datasets in two series of experiments. The first series shows that the cluster purity achieved by PYKE is up to 26% (absolute) better than that of the state of art. In addition, PYKE is more than 22 times faster than existing embedding solutions in the best case. The results of our second series of experiments show that PYKE is up to 23% (absolute) better than the state of art on the task of type prediction while maintaining its superior scalability. A variety of knowledge graph embedding approaches have been developed. Most of them obtain embeddings by learning the structure of the knowledge graph within a link prediction setting. As a result, the embeddings reflect only the structure of a single knowledge graph, and embeddings for different knowledge graphs are not aligned, e.g., they cannot be used to find similar entities across knowledge graphs via nearest neighbor search. However, knowledge graph embedding applications such as entity disambiguation require a more global representation, i.e., a representation that is valid across multiple sources. We propose to learn universal knowledge graph embeddings from large-scale interlinked knowledge sources. To this end, we fuse large knowledge graphs based on the owl:sameAs relation such that every entity is represented by a unique identity. We instantiate our idea by computing universal embeddings based on DBpedia and Wikidata yielding embeddings for about 180 million entities, 15 thousand relations, and 1.2 billion triples. We believe our computed embeddings will support the emerging field of graph foundation models. Moreover, we develop a convenient API to provide embeddings as a service. Experiments on link prediction suggest that universal knowledge graph embeddings encode better semantics compared to embeddings computed on a single knowledge graph. For reproducibility purposes, we provide our source code and datasets open access.
