A description of Lineage 1<i>Mycobacterium tuberculosis</i>from Papua, Indonesia
Abstract Indonesia has the third highest number of tuberculosis (TB) patients infected with Mycobacterium tuberculosis (MTB) Lineage 1 (L1). Most of these MTB L1 cases can be found in Indonesia’s remote easternmost province of Papua, one of Indonesia’s most underdeveloped provinces with a particularly high burden for TB. In this study, we sequenced and described 42MTBL1 isolates from a well-characterized cohort of patients. We found a genetically diverseMTBL1 population with no association between pathogen genetic relatedness and place of residence or pathogen genetic relatedness and patient ethnicity, which could reflect mixing between different locales and ethnicities or our low sampling fraction. Only a small number showed genetic variants associated with drug resistance (5/42, 11.9%), probably due to a lack of effective treatment programs. The Papuan isolates showed similarities to other Island Southeast Asian Countries due to the high proportion of L1.2.1.2.1 (30/42, 71.4%), especially East Timor and the Philippines. This study fills a research gap of MTB L1 in Indonesian Papua and should serve as a stepping stone for further research in the region.

ABSTRACTPathogen genomic surveillance demands rapid, low-cost genotyping solutions for tracking infections. Here we use single nucleotide polymorphism (SNP) barcodes to generate practical information for malaria surveillance and control. Using 91Plasmodium falciparumgenomes from three provinces of Papua New Guinea (PNG), we assessed SNP panels with different allele frequency characteristics. A 191 ‘local’ SNP barcode captured similar patterns of population structure evident with 5786 ‘whole genome’ SNPs. Geographically informative SNPs (iSNPs,FST>0.05) show increased population clustering whilst randomly selected SNPs (rSNPs) and SNPs with similar allele frequencies (FST<0.05) amongst different countries (universal, uSNPs) or local PNG populations (balanced, bSNPs) indicated little clustering. SNP panels must be validated in local settings to ensure they capture the diversity and population structure of the target population. Applied to 727P. falciparumisolates from 16 provinces of PNG, the full barcode identified variable transmission dynamics, and eight major sub-populations, as well as the source of a malaria outbreak in a low transmission setting.

Snakes and ladders and loaded dice: Poverty dynamics and inequality in South Africa between 2008 and 2017
Abstract Longitudinal surveys allow us to understand how markers of (dis)advantage determine present material welfare and economic upward or downward mobility over time. In this paper, we use five waves of panel data to empirically assess the extent and dynamics of poverty in South Africa between 2008 and 2017. Investigating the correlates of poverty entries and exits, we analyse how multidimensional inequalities in terms of household‐ and individual‐level characteristics relate to these dynamics and identify markers of vulnerability. We utilise these markers to classify the South African population into five strata characterised by their present and future risk to poverty.

The transitions between the statuses of pupil, student teacher and professional teacher remain some of the most fundamental challenges for student teachers. Teacher education programs emphasize that students should become equipped with competences to cope with change and adhere to career-long learning. In this study, we make use of inquiry-based learning (IBL) and qualitative data collected from student teachers at three different departments at a university in Norway to investigate how student teachers reflect on these transitions. The findings suggest the need to assist the students in engaging in a dialogue between theory and practice in relation to these transitions, and that IBL cannot be developed hermetically at the university without a close dialogue with the practice field.

In 1990, 43% (2.3 billion) of the world’s population lived in urban areas, and by 2014 this percentage was at 54%. The urban population exceeded the rural population for the first time in 2008, and by 2050 it is predicted that urbanization will rise to 70% (see Albrito, “Making cities resilient: Increasing resilience to disasters at the local level,” Journal of Business Continuity & Emergency Planning, 2012). However, this increase in urban population has not been evenly spread throughout the world. As the urban population increases, the land area occupied by cities has increased at an even higher rate. It has been projected that by 2030, the urban population of developing countries will double, while the area covered by cities will triple (see United Nations, Department of Economic and Social Affairs, “World Urbanization Prospects: The 2014 Revision”). This emphasizes the need for resilience in the urban environment to anticipate and respond to disasters. Realizing this need, many local and international organizations have developed tools and frameworks to assist governments to plan and implement disaster risk reduction strategies efficiently. Sendai Framework’s Priorities for Action, Making Cities Resilient: My City is Getting Ready, and UNISDR’s Disaster Resilience Scorecard for Cities are major documents that provide essential guidelines for urban resilience. Given that, the disaster governance also needs to be efficient with ground-level participation for the implementation of these frameworks. This can be reinforced by adequate financing and resources depending on the exposure and risk of disasters. In essence, the resilience of a city is the resistance, coping capacity, recovery, adaptive capacity, and responsibility of everyone.

Sonification is a complementary technique to visualization that uses sound to describe relationships in data. We describe work to aid exploratory textual analysis by sonifying textual variants. The sonification presented focuses on using pitch and tones to help the user listen to differences in the structure between variations of a text or texts encoded in Text Encoding Initiative (TEI) XML. Extracting hyperstructures, we describe our conversion of TEI elements and attributes into sounds for a listener. We discuss our approaches to creating the sounds used to represent the data from the Bodleian Libraries’ First Folio project and early visualizations, and we consider the issues raised by the use of this novel technique. The use of sound provides an exciting alternative way of exploring textual structures to determine differences between them. While the novelty in this area is a major challenge, we suggest that this method can be useful in the exploration of variants between texts marked up with TEI.
